  I was saddened when that was all but pixelated to death in the background.

  Not hand drawn, they isolated a ton of elements from several anime (and possibly other sources)
  like characters and sections of scenes, applied a number of stencil effects to get the hand drawn
  look needed, and then edited them all back together in new ways to create the scenes.

  It's possible they took the time to sketch over cells/vector screen shots of every frame of those
  animation loops and composite them into this pretty damn awesome video, but yes, it's more likely
  they just used some production effects to edit the loops to make them look right.
