red-fire shit. quick but close range
green-plant shit, medium range, medium speed
blue-ice shit, long range, high damage, but slow

Misinformation, houses increase dosh per kill. So no, it doesn't matter.
Red towers have small range but high DPS
Green towers have long range and decent DPS
Blue towers have decent range, ok DPS, and slow
Onii-chan, aka Jesus, has the highest DPS and starts out with I think slightly less than red
tower's range and ends out somewhere around blue's range
Also, Jesus-chan will "attack" little sis during down time if close enough, no negative side
effects
