People not caring about the shrine is the reason it got destroyed in the first place, creating the tree spirit. Then, the girl, who was is a corporate victim of modern Japanese culture, finds her out in the rain, and takes her in. She manages to work the tree spirit into everything she loves in life, even if it's bad for her. It shows that the tree spirit (nature), is not capable of keeping up with humanity. In the end, humanity has to leave nature behind. It is not as durable or adaptable as us, and we'll eventually outgrow it. No matter how much intimacy we find in nature, no matter how much fun we have with it. Nature cannot endure what we can, and that's why so few notice it.
