what the fuck are you on about?
you use swiff army knife to convert video to flv with 10mb exactly and embed that in a container
(swfh264 for well, h264 and flvmaker for On2VP6)
duplicate frames is just an option in ffmpeg, so it's also featured, you won't normally use it

whatever the VP6 encoder was doing in army knife, it was set to detect and discard duplicate
frames which doesn't make any sense in that context. the h264 encoder wasn't doing that so it
seemed like a really dumb oversight. probably could've figured out the ffmpeg arguments manually
but i just switched to flv maker and found that it didn't do that.

might be a good although obscure reason it did that but we just can't figure it out
you didn't notice but Swiff Army Knife prints out the exact command line it uses in ffmpeg to
create the video file. so you could just have copy pasted it from the output log and changed the
commands to your liking

looked at the vp6 codec settings window in FLV Maker and it doesn't have a Yes/No option to
discard duplicate frames. meanwhile in Swiff Army Knife i see no arguments being passed to
mencoder (ffmpeg) that should make it remove duplicate frames.
maybe the vp6 codec just thought it was appropriate to remove some of your duplicate frames to
fit your bitrate?

btw if a duplicate frame is removed i would assume that the frame before that is displayed twice
as long. that would make sense, although then i guess OP wouldn't have complained if it actually
did that.
