I have 2 .app flash files and I want to convert them to mp4s. I have done a lot of searching and
I think Adobe Media Encoder will convert .swfs to .mp4s, but I have not been able to try that
because I still have .app files which open in a flash window on Mac but show up as folders with
the flash contents on PC.
Can anyone tell me how to convert .app to .swf, and then .swf to .mp4?

Adobe Media Converter CANNOT export media to SWF. that's the job of Flash (Animate CC now).
NOTHING they make will read a SWF except of course Flash Player.
.app is Apple's hierarchical archive format. It will contain all the resources of whatever it
represents, so you should find whatever media you're looking for inside.

I'm not a macfag, so I can't give you much more than that. But if you can find the .mov, .swf,
.whatever you seek inside the .app, then it's just a matter of finding the right s'ware to cram
it into whatever other format you want.
Get your hands on avs4you video converter or Xilisoft Video Converter Ultimate, or maybe
Handbrake, or use an online converter like

Not sure why you want to screw with .swf as a middleman if your target is .mp4.
