There's also a box or two where you can buy keys.

there's a bar under your stats that fills with blue as you click. easiest way i found to get it
to fill all the way is to keep clicking on a small box, collecting money, then keep clicking it
as you ACT refills. the top right gives you $200 per level, but you only get to use it once.

there's a trick to all of them.
fill up the blue bar
beat every boss except the last one
clear every room
buy every upgrade with a limit
collect "nekogames" one letter at a time in order from running already-beaten rooms.
