I used to use A-Tube Catcher to just immediately convert videos to swf's that could just easily
be imported in to Flash and Animate (I use both), but it doesn't seem to work anymore. The
default video import is buggy at best, so does anyone have any other alternatives when it comes
to converting videos to SWF?

you convert the mp4 to flv in adobe media encoder CS6 which you then put in adobe flash CS6 and
there you export it as swf

if you want a video that you can embed into a swf on the timeline:

Those are just the thing to put a flv into a finished swf vcontainer.
If you want a tool to convert video into flv (or others) for use in flash, use the Swiff Army
Knife:

Most likely you'll need VP6, because flash can natively handle this.
If you want better quality use h264, but you will only be able to put it into flash with nothing
else, just a video, not a part of a flash file on the main timeline or code or anything.
The best part is, you can aim for a specific filesize, like 10mb for maximum bitrate.
tl;dr:
use swiff army knife, then
VP6 -> use flvmaker or CS6
H264 -> use swfh264
REMEMBER, CONVERTED VIDEOS ARE CANCER!
