They didn't get the proportions wrong though, look up "Miss Monochrome," it's how she looks in
the show.
Also, didn't mean to apply it to video games adaptations, but since we're going there:

Higher budget ones generally have more realistic proportioned and designed characters, but ones
that do it cheaper by staying literal to 2D, they create things that look like the girl in this
flash.

Head is smaller, the degree of articulation is consistent between the face and the body.
I'm guessing there is a miscommunication between us. I'm not saying that kigurumi and 3d anime
are nothing alike, but the source for the design is always the drawing or a render, which doesn't
have to account for entire human head fitting inside.

it appears as if you suggest an inverse relation.
From the combination of animation, proportions, and rigidness of a 3d model, it appears as if

Actually how a 3D model is created is based on concept art, blueprints and topology planning.
This is all usually created and proportions as well as the geometry are based on the artist - not
the original drawing or render.
The way it "might" look is not always how it "will" look in the final creation. Every artist is
different and it's up to the concept/blueprint/topology artist to collaborate with the 3d artist
(if not the same person) to create something as close to the original interpretation as possible.
In this scenario it's easy to see that yes they have somewhat scaled the head and neck/shoulder
armor larger. But this can be changed whenever. I assume this is what they wanted it to look like
as in most 3d model polish passes there would have been some mention of it not looking quite
right.
The animation and rigging of the bones is actually pretty good. I'm seeing a lot of exaggeration
in the poses without much clipping or mesh distortion.
I actually don't see any rigidness in this at all - so I have no idea what you are on about.

About the rigidness, 2d animation isn't restricted by the skeleton when on budget, the form
changes to better emulate the jiggling fat, the stretching muscles, and the creasing and
stretching skin, as well as just opening more leeway for exaggeration.

It's like they took the model from an anime-style PS1 game and hit smooth a bunch of times.
That's not how you do advanced graphics. Plus the material shaders are plastic-looking garbage,
